How will Scotland be punished for a Yes vote?

    - No currency union
    - No membership of EU, meaning any Scots need to apply for Visas to work in UK and EU
    - Salmond as PM
    - long protracted legal arguments over debt and oil and other assets ownership
    - BAE returning sub building to Portsmouth, decimating any remaining ship building industry
    - Spanish fishing fleets seeing a free-for-all in the North Sea with no Navy frigates patrolling

    Any more?

(They're not punishments really, just the realities of being an independent country)

Sub building is done in Barrow in Furness already - at risk is the Type 26 Global Combat Ship construction which will come Sarrf and end Rosyth ship yard
If you mean where to house the Trident subs & warhead facility - then that is a bit more problematic - I'd suggest Liverpool as no one would care that much if there were any "accidents"
Also RUK needs to adopt CET once Scottish objections are no longer a factor
How fortunate for governments that the people they administer don't think

Scots won't need to apply for a visa to work in the rUK as long as they agree to the same border controls as the rUK and Ireland have.
