itunes corrupt error

last night i was using my itunes to sync my new ipod, and i got the error along the following lines..

itunes has an error, the folder path ../../../ has a temp corrup file. Please use CHKDSK to correct.

So i search for the error and find on the apple website information regarding the error. I have two options.

1. Uninstall itunes and update with a new version incl new patch.
2. Run Windows CHKDSK

I do step 1, and i still get the error.

I do step 2, it takes all night to run the ******* CHKDSK, then this morning i restart the laptop and accesss itunes and get the same ******* error.

Anyone else having this problem with itunes?
Any clever contractor know more about CHKDSK on Windows?
