Since I changed my mouse battery, only some windows respond to clicks?!

I've never heard of something so weird. Chrome works just fine but other windows and the start/taskbar keep acting like they cannot see the mouse at all. This is all since the wireless mouse batteries died. I've restarted the PC and it was working again but now the problem has returned and I cannot think of any possible explanation.

    Any ideas/advice?

      What mouse is it?

If it is an MS one, some of them have a button on the base of the mouse and top of the wireless receiver which, I think, changes the frequency the mouse uses.
